I finished my DIY Skeena kit a few months ago, and just got back from a 4-day trip on the Escalante. The river was running low and I scraped the bottom and sides against plenty of rocks, but fabric still looks in fine shape. Good to hear that it shouldn’t be compromised! I’ll just cut that fabric down and put a bunch of sealer on it. Much easier fix than anticipated!

Congratulations on finishing your kit!
I think you’ll have difficulty finding a paint that adheres to the TPU and is flexible enough that it won’t flake off. Even flexible polyurethane paint can’t handle the folding (I’ve tried it).
The Seam Grip plus pigment idea @legslegum mentioned will probably work.
A permanent marker could also work.
